Hampton Bays is a hamlet and census-designated place in Suffolk County, New York, United States, in the Town of Southampton, Long Island. Hampton Bays is located about 81 miles (130 km) to the east of Manhattan (New York City).

Hampton Bays has a total area of 18.1 square miles (47.0 km2), of which 12.9 square miles (33.5 km2) is land and 5.2 square miles (13.4 km2), or 28.54%, is water. Both southern bays are part of a greater bay system, called the Great South Bay system, which stretches from approximately Southampton Village to Jamaica Bay in New York City. The Shinnecock Canal is a man-made canal connecting the Shinnecock Bay to the Great Peconic Bay at the eastern end of the hamlet. The Shinnecock Inlet connects Shinnecock Bay with the Atlantic Ocean at its easternmost end. The inlet itself, which separates the barrier beaches of Hampton Bays from those of neighboring Southampton, was created in the New England Hurricane of 1938 when the forces of the hurricane washed over that area of barrier beach, connecting the waters of the Atlantic with the bay.

The Hampton Bays CDP is bounded by the Atlantic Ocean to the south; by the Shinnecock Inlet and the eastern portion of Shinnecock Bay to the east, beyond which lie the village of (Southampton and the CDP of Shinnecock Hills; by Great Peconic Bay to the north, beyond which lie the towns of Southold and Riverhead; and by the CDPs of Flanders and East Quogue (still within the town of Southampton) to the west.

Sunrise Highway (NY 27) connects Hampton Bays to the western portion of Long Island as well as New York City. Montauk Highway (CR 80) also runs through the hamlet from New York City to Montauk. Montauk Highway serves as the "Main Street" of many towns and villages along the south shore of Long Island.

The Montauk Branch of the Long Island Rail Road connects Hampton Bays to Montauk and New York City seven days a week. New York City to Hampton Bays passengers can take the Hampton Jitney and the Hampton Luxury Liner buses more frequently during summer months. Suffolk County buses also serve neighboring areas.

Shinnecock Canal, among others, provides valuable routes for boats in the area.
